The application is based on a very simple logic that allows it to perform many functions for the user. It reads a file and displays its content line by line. The first line contains the version number, the size of the file and the name of the program (Allelogram). All the lines after that one contain the alleles of the user and their order. If the alleles of the user are not known, the program automatically calculates them and displays them. The user may also change the size of the boxes to make them larger or smaller. The size of the boxes are automatically calculated by the program and they are adjusted in real time. When the size of a box is changed, the user is immediately informed. Once the alleles of the user are found and displayed, he/she can make corrections in the data, bin them or normalize them. The bin function allows the user to sort alleles according to their frequency in the file. The largest alleles are placed at the beginning of the file. Once they have been binned, the program can display them by themselves, or perform a frequency check. The default settings of the bin function are the following: - As soon as the total size of the data file reaches 200 alleles, these alleles are divided in to 6 groups of 10 alleles and placed on 6 different lines. These 6 groups are then represented by different colors, so the user can easily see which alleles are in the same bin. - If the frequency of an allele in the file is higher than 50%, it is represented in the file in red. - All other alleles are represented by black. The normalization function is very simple. Once the user has made all the necessary corrections, it can bin or normalize alleles and display them. The values of the normalization are between 0 and 1, and can be compared with a normalization window. If the value is higher than the default, the program displays the frequency of the allele, and if it is lower than the default, it displays a red line as a guide for the user, and if it is between the two lines, it displays the frequency of the allele as a red line.
